HEC HMS has such a capability. You can add a gauge to every subbasin separately, and of course, it can be the same rain gauge. The obvious problem with this approach is that the rainfall data may not represent the real situation sufficiently (especially for large watersheds). And that is true for both models of the catchment (one basin vs. subbasins). But the division of the catchment into the subbasins is still a better approach here because it can represent physical characteristics better (different runoff characteristics - ex. different CN curves, slope, etc.).
