At the Gold Coast Desalination Plant (125MLD in Australia) the ~2km intake tunnel is not pigged. They do periodic shock dosing of chlorine @ ~4mg/L for 1 or 2 hours/day. A tethered RoV has also been used for video inspection.

Best opportunity to remove barnacles, mussels, etc is during annual maintenance shutdown. Dose with chlorine until the flow has filled the pipeline. Then shutdown with the pipe full @4mg/L and allow to soak for at least 3 days. Vac, flush or jet rod the pipeline then to remove the dead material. Water quality will be very bad (black) when you restart, You will need to divert that and maybe treat before discharge back to sea depending on local environmental regulations.
